I have set access permissions for a category / article, but users who do not have permission can still see the link...

In Admin -> Settings -> Miscellaneous Settings there is a setting called 'Show Links even if the particular user does not have access'.

This is set to on by default. To remove Article /Category links throughout the application where the user does not have permission, uncheck this option.
